Articles Display in sidebar on some themes

hey guys,
On one of my blogs, I'm getting articles displaying in the sidebar and the sidebar displaying wide in the articles area.
This seems to be for templates like v3.0, carl_blue, and Joshua. Andreas8 seems to work just fine.
This was after an upgrade from 1.0.4 to 1.1
to try and troubleshoot this...I removed all files from s9y and copied a fresh batch across from 1.1...
It didn't work. Any ideas? could it be a plugin?
