Cleaning up from previous installations

I've been using S9Y for quite some time now, and always installed upgrades into the same directory. This has worked pretty good for a long time.
Today, I went to upgrade to 1.0 and it too went smoothly. But I noticed that in another installation, where I have not kept upgrading on top of old installations for as long, there was a lot less files (PHP mainly).
So I went back to my blog installation and found files from 2004 (!)..
Could we have a shell script or something that, when run from the S9Y "root", lists files and directories it does NOT know about?
