I want to upgrade my installation but where can I disable serendipity while updating? because uploading will take some time, won't there be error's meanwhile if someone tries to open the blog and some files are updated and others aren't?

You can disable s9y through .htaccess blocking as mentioned in the update guide on http://www.s9y.org/37.html
