nl2br -- Settings Not Altering Performance

I want to enable nl2br for only comments, but when I change the setting in the plugin to enable it only for the one section it does not alter anything. By this I mean the plugin works everywhere even when I tell it only to work on the comments.
I've had comments disabled for a while now and decided to enable them again. I want people to be able to enter comments as normal while using HTML for posting.
Server Settings:
Lighttpd
PostgreSQL
PHP 5
nightly s9y -- from about 3 days ago
All of these settings have been changed since I the last time I had comments functioning.
Anyone else seen this problem and/or know of a fix?
EDIT: When the plugin is set to inactive it still functions -- quite weird.
