In which regard? They have no common touching ground. It's like asking "Does Windows play well with my lawnmover". ;)

when I have both installed, when an article has two categories assigned, categorytemplates does not work. I'd probably add a field in category assignment which cat template to default to.

Ah, but that has nothing to do with assigncategory! Serendipity can assign multiple categories to an entry from within the core. Assigncategory is only there to assign categories to multiple entries at once.

Regarding your problem: If you have more than one entry, how would s9y decide which category template to use? It can't, which is why it disregards the category templates and only uses the default. I think I remember we had an option that said "use the first assigned category", maybe as a plugin option?
