I have always allowed my readers to choose their own templates by having the sidebad plugin "template dropdown" activated.
Unfortunately, there is a truckload of incompatibilities between Templates in Plugins manifesting themselves in things like "you can only use template foo with plugin bar activate if bar is configured like baz, which will in turn prevent template quux from being used", most of them being completely undocumented.
I am therefore tempted to deprive my users of the flexibility of the template dropdown to make sure that my blog displays decently.
Is this really the "s9y way of doing things"?

This sounds like you are experienced a lot of these issues. Could you document some? I don't think that there are many of those and that you might be overreacting because of your recent problem?
Of course in some cases templates are very individual, so that a general approach of plugins' HTML output might not fit the concept of a template. Theres nothing one can do about that. But the only issue I know like that is with carl's "footer" which is more like a "header".
