I installed Serendipity, all went fine, generally it seems really great, but I have this issue that even though I can change plugin settings fine, when I mark a plugin and click "save" it's unmarked again. But it works. Now what if want to disable a plugin?.. What went wrong? I got not even one warning during the installation.

I think you are just having a usability issue.

The checkboxes are only there so you can mark multiple plugins to Delete them! To disable a plugin, you need to mark the plugin and click "delete" on the bottom. Then the plugin will be removed (but can be installed again at any time).

For sidebar plugins, you can also just "hide" them by setting the dropdown on the right to "hidden" instead of "left" or "right". Then click on "Save" at the bottom of the list.
